Something else I've been trying to get an answer to on vBulletin Community Forum and thought I'd see if I could get some help here.
Read through this (https://www.vbulletin.com/forum/showthread.php/398471-E-Mail-Sender-Name-Question).
If you look at the source or headers of one of the messages, what does the From: header look like?

Wrapped it in code tags so only those registered can see.
Hmm...I can't see why that would happen. It should be using the Forum Name value from your settings, and when you changed the x_mailer phrase that probably should have had an effect. I'd probably have to put some code in to debug the mail start() function to see what's going on.
Or maybe someone else will have an idea.

First a couple of "qualifying questions" to help narrow down the cause.
#1 Are there any mail mods installed?
#2 Does it now show the forum name on every (birthday, new calender event, etc etc) outgoing email or just the thread subscriptions?

As far as I can see, no.
No e-mails are sent out for birthdays, events, etc., just notifications for subscriptions and new PMs.

Under phrase manager check the following phrases under email body text
postdigest
threaddigest
pmreceived
I don't think those are the cause, but the only other idea I have is to re-import the language xmls (using the tools.php file in the do not upload folder).

I don't think any of those are your problem, after looking at them on my test site I can't change the sender info (change from site name to email address) just by fooling with those.
I think it's a setting in the acp or a modification causing this.

Have you tried disabling plugins/hooks then sending yourself a test pm?

It looks like changing x_mailer phrase fixed it for him. I can confirm that changing x_mailer works as I have tried it for my board. I see that in your thread it doesn't work for you, so it seems to me that some sort of modification may be overriding something here.

Have you tried temporarily disabling all products and plugins and sending yourself a test PM? AdminCP -> Options -> Plugin Hook System -> Set to 'No'

Still that e-mail rather than "KH-MediaFlare Forum."

That was already tried when I originally made the thread on vBulletin Community Forum (see the thread).

Does the file have a specific name?

Guess the simplest way is to upload tools.php from the "do not upload" folder and navigate to that page. There you should see an option to rebuild language (or something similar).
