I tried to advance search for the words: thank you
in thread titles only. There were no results but I know there are thread titles with "thank you " in them.
What's wrong?
Yeah, the vbulletin search has its limitations. One is that common words are not indexed, so I'm pretty sure the problem you're having is that "thank" and "you" are both words that aren't included in the search index. ETA: I should add that the limitation is actually due to the fact that the search uses MySQL full text search functions. You can see the list of "stop words" here: http://dev.mysql.com/doc/refman/5.0/en/fulltext-stopwords.html
Sometimes it helps to use google to search instead (as BoP5 recently instructed me). For instance, if you search for "thank you site:vbulletin.org", you do get some results that include thank you in the thread title.

That was good advice from BOP5, I too always tell others to use Google however do a general search first always using:
vBulletin what I want to find typed here
^ Always type in vBulletin not vB as you have Visual Basic and quite a bit will come up related to that instead of simply vBulletin but point being this will show useful info from vBulletin.com and .org. Now if you can't find what your looking for then use the site:vbulletin.com and site:vbulletin.org to see results from the individual site - I rarely use any sites internal search unless it's a private forum because Google will find what I'm referring to much quicker.

Entering:
search keywords site:vbulletin.*
into google will limit results to both vBulletin.com and vBulletin.org. There are no other vBulletin.x domains that I know of.
Including vBulletin as a keyword is irrelevant if you do the search above.
If you don't limit it by site then including vBulletin as a keyword helps but in my experience so many forums have "vBulletin" in their footer you seem to get a lot of irrelevant results.

Noticing a similiar problem today, I wanted to see if there were any template modifications for the "Thank you" (Post thanks) hack.
Searching "Thanks" or "Thank" across the VB mods and templates section, brought up 0 results?
I tried searching entire posts and thread titles, but it came back with no results.
Given that the title of the hack itself is "[AJAX] Post Thank You Hack", shouldn't it have picked it up, given that I searched for "Thank"?

Seeing as this site allows google then your best bet is their own search engine.
Enter this into google: thank you vbulletin.org
1st hit 4th selection down!

Better to enter: thank you site:vbulletin.org
That will limit results to vbulletin.org only.
