I think the login username box is in the wrong spot. It loks out of place.

I disagree. Looks fine right there. It's tucked up out of the way.
There are some things that I think need to be addressed.
The corners are too tight. You have text right up on the corner or hanging out past it. Some of the collapse icons are out in space. Ease out the radius of the corners. The round corners in the CMS looks awful. Ease up on the radius.
The very top item in the sidebar is not centered. I'm OCD about that. It's got to be centered on the X and Y axis or it doesn't look right to me. At the bottom of the sidebar the large images that are stacked on top of each other need centered. One of them is showing a red X.
Looks like you've spent some time working on it but the corners blow the whole thing for me.

Couple of things:
-Mailbox Inbox is pushing the login box down (Using Chrome Browser)
-The header background is outdated looking
-Too many ads everywhere
