How do you create a facebook like box? Is this where you add the Facebook Application ID in settings?

Just go through the page filling the necessary stuff.

Yup that done, but thats only for facebook connect?

How do you add a like box?

Did you see the options near the middle? Like Button - Threads? Like Button - Blog Entries? Like Button - CMS Articles?

Apparently somebody didn't read the entire page...lol The like button option is on the page that I told you about ;)
