It might just be me, but why exactly are the vbulletin modifications categories not listed on the homepage?

Because they are in their own section (click on the tab "Mods").

4 years?? No way, 1 year ago maximum (absolute maximum!)
I've only been a member here for 3 years or so, they were definitely on the homepage last year, not that this is a particularly important issue or anything... :D

Im afraid not. The site design hasnt changed since Jan 2007.

I joined in September 2007 and was viewing the forum for some months prior to buying VB and the format has been as now since my first visit.
It was this site that and it's layout that proved to me that vbulletin was what I needed for the project I had at the time.
