If I one pm remove from my inbox these are permanently removed from the database?

It depends. If the user you sent it to has not deleted it, then it will still remain in the database. If they have deleted it, and you have deleted it, then it will get removed from the database.

Is it possible that remove only from the "index" of the user inbox and not removed from the database...?

As stated above, if a pm is deleted then it is gone from the db as well.
