4.0.1 to 4.0.2

Ok last time i went from 4.0.0 to 4.0.1 i lost all my theme, i ended up voerrighting a lot of my stuff i lost all my index.php and forum.php (i have vBAdvanced on index.php and Forum on forum.php) i was wondering if there is anyone here that can do the upgrade? Also upgrade my vBadvance? Reason being is i work late and don't have FTP access so i can only use cPanel to upload which as you can guess takes ages!! Then i can only replace files too nto merge them like i was told to?
