Also apparently i didn't uninstall a modification correctly? I don't know which one it was.

With modifications installed on vB its never safe! :p

You want a nearly 100% safe vBulletin? Uninstall all modifications and remove all of its files. Done :)
Seriously though, reading that thread would be a good start.

Here are a few tips, because removing addon's is very annoying and it shouldn't need to be done.
Rename your admincp directory, and change the location of it in your config.php
Password protect your new admin directory with cPanel Folder Password Protection
Do the same with your ModCP.
You may also restrict IP addresses to your admincp or whatever, if they have static IP's
Just some tips, read that thread for more.
