How do I remove these from showing? I have threads that were deleted but still say they are there.

Threads stay even after deletion only when they are Soft-Deleted.

Manage them and physically delete them.

That's the thing, they were physically deleted.

Have you tried updating your counters? Try Rebuilding Thread Info.

Rebuild Thread Information:
This feature will update your thread counters including: last post info, reply count, view count, etc. You may need to run this after moving / pruning threads and posts.
