Changing Styles Affects Mods?

I have a question when I imported a new style (theme/skin) I noticed certain mods didn't switch over, they show in the first theme/skin but not the new one. I have the ultimate side columns installed and they didn't transfer over along with other mods. Is there something I have to do to fix this?

Some mods require template edits, the template edits will need to be made to all skins you install.

Thank you I didn't realize that I have to update everything :o, I thought it would all convert over, ugh! Thanks for your help :)
