Is it complicated to move the Admin/Mod CP links from the footer to the Header where UserCP, FAQ, Log out etc are?

No, all it requires is a simple template edit.

In the template navbar, find:
<td class="vbmenu_control"><a href="calendar.php$session[sessionurl_q]">$vbphrase[calendar]</a></td>
Right below it, add:
<if condition="$show['admincplink']"><td class="vbmenu_control"><a href="$admincpdir/index.php$session[sessionurl_q]">$vbphrase[admin]</a></td></if>
<if condition="$show['modcplink']"><td class="vbmenu_control"><a href="$modcpdir/index.php$session[sessionurl_q]">$vbphrase[mod]</a></td></if>

How can I change it so they read 'AdminCP' & 'ModCP' instead of just Admin & Mod?

Edit the phrase admin and change the text to "AdminCP" instead of just "Admin." Do the same for mod. :)

I tried that and it doesn't work. The Admin & Mod links just vanish unless you reset the phrase name.

I think you edited the code I gave you. What I meant was that you go into the Phrase Manager and edit it.
Do this:
Admin CP -> Languages & Phrases -> Search in Phrases -> Type "admin" and check "Phrase Variable Name Only," then hit "Find"
The phrase you're looking for will be under "GLOBAL Phrases Containing 'admin'." (The red text will just show the word Admin) Click on the "Edit" button to the right of this phrase, and change the text to "AdminCP." Repeat this process for mod. :)
