My forums URL is usually "mywebsite.com/forums". But if I click the vBulletin logo, the URL is my "website.com/forums/index.php". Is there a way to get rid of or hide the "index.php" part?

Edit the header template and change the link.

The header template has no link to edit...

<td align="$stylevar[left]"><a href="http://www.YOURSITE.com"><img src="$stylevar[titleimage]" border="0" alt="$vboptions[bbtitle]" /></a></td>

Okay, that worked. But if I click the little folder icon to the left of my forum name, it still adds to "index.php". Is there a way to change that?

Yep, you could have to edit all the occurrences regarding index.php link.
