Upgrade

Hello,
Our site is currently running on v 3.5.4 and we are wanting to upgrade to the latest 3.6. I have heard rumor that you loose all of your custom programing when you make this upgrade. Is there any truth to this. If this is not true, are there any other pitfalls we should know about before we move forward. Thank you for your help.

styles for 3.5.x do not work on 3.6.x
some plugins may not work, so check before hand
any file edits will be removed, and may not be compatible with 3.6.x - again check before hand.
