Modifying Templates after Upgrades

This may be a stupid question, but is there an easier way to modify the templates for hacks you have installed when you have to revert them due to installing an upgrade, other than starting over?

It can be extremely time consuming if you have a lot of hacks.

Ive never heard of something easier... But there might be one :)
