vBulletin Popup

I have tried to modify a vB skin and somehow, the Search and Quick Links popups are appearing well away from where its supposed to be...

Please see the attached pic.

Any Idea why this is caused? I know its a bit tricky because I modified the skin... Any help appreciated.
