I want to change my default vB skin.

I do have a lot of mods installed.

Do i have to change all the templates of the new skin as the default by hand , or there is another way?

In some cases yes. You will need to check with each mod's settings. I think in most cases, as long as your modifications are up to date then they should work fine with minor updating.
