Installing 3.5.4 Security Patch

I'm confused. The download for the new security patch has two files: applications.php and function.php. Yet the instructions at vbulletin only say to overwrite my existing includes/functions.php with the functions.php file; they don't say anything about the applications.php file. What do I do with that?

just upload both files overwriting the existing ones.

yes, just overwrite the existing files with the new ones from the patch zip.
